Well yeah, I can't see it being a good idea to breed and sell your strong, rare pokémon to other trainers if you wanted to become the strongest yourself. That's pretty stupid.

Then again there were a few people who had their pokémon breed by accident or something, wasn't there? No point in keeping those things around and filling your team with the same pokémon over and over.
